Cannon-wise, the human village is an interesting case, where outside forces prop them up and keep them limited to a certain level of civilization, with enforced preservation of cultural norms and artifacts. This happens to mirror the Edo period.

The Edo period saw marked urbanization, which gave rise to a class of citydwellers dependent upon commerce for their needs, and through local/countryside cottage industries, dedicated more and more time to the production of textiles, handiworks, etc. It appears that this level of commerce and industry is at least somewhat mirrored in the human village, albeit with considerably warped inputs and outputs. The Kirisame-ya and Kourindou, propped up by the esoterica which emerge in Gensokyo, a great example of this.
So it is not unfathomable that there is enough of market for baked goods that there are several niche/competing offerings for baked goods, and that they could keep a bakery supply store afloat.

However, as OP points out, it may not operate in unprofitable seasons, or even need to create a profit whatsoever. It may simply be a front for Myouren's interests, and they'll happily subsidize the store for the influence/commercial dependence it can provide. The lack of requested ingredients, along with Nazrin's blasé reaction to the shortage, gives strength to this idea.

What I am wondering is why Alice is intending to purchase milk, eggs, and flour from an evidently specialty store, and why she is so confounded at the lack of stock. Surely there would be a grocer/farmer's market available to satisfy such basic ingredients. Why would such a store even stock such goods, when their market would be more along the lines of specialty baking supplies like chocolate, creams, edible decorations, utensils, etc.
