You can use OCR, but it's not terribly reliable.

If you're doing vocab cards it's not too much of a problem since when the OCR does fail, it's not a lot of hassle to just type the word out instead (assuming you've got furigana to show you the reading for it), but if you're doing sentence cards or otherwise want sentences on your cards, you're best to pick a different medium to mine from (that's not to say you can't still read manga just because you won't be mining it though).

Unfortunately learning kanji without knowing the readings is pretty much useless, and while it can help recognizing some to understand the basic meaning of things you soon are gonna forgot what they means as it's unlikely you will see all of those soon and often enough, so you'll just see some symbol and think "oh, I know this one!
