1. I'd give Ark a Long Range DB to get her to shoot as early as possible, instead of Egusa.
2. This fleet is slow because NagaMutsu, so you'll eat the extra Air Raid node, but that shouldn't push you into the penalty range since it's light enough you'll still avoid the surface node (R) and route to the sub node (P) instead.
I'd also use the Main/Secondary/Radar/AP set-up on Mutsu for the maximum bonus (on Parallel and Green T) instead of a standard set-up.
That said I'm not sure how to feel about this weird in-between fleet though. With E-2 it feels like either you go all-in superheavy with AO, or you go with the Fast fleet with Pasta FBBs for the damage bonus (and for pass rate at the pre-boss ass wall). NagaMutsu is helpful, to be sure, but they don't have a damage bonus, just the additional Touch shots.
3. Kiso is quite useless here other than for clearing trash, no way she breaks armour at the boss. Assuming those aren't Quad LMs, probably ditto on Shigure (and even if they are Quad LMs I doubt it). Ditto Gotland. Haven't really looked at FFs since I cleared before that, so they might help though.
But basically, without the fancy bonuses from Europoors, the boss' armour is high enough (particularly on LD) that you're effectively rolling for crits and/or low armour rolls to break it.

Yukikaze is fine for E-2. Shigure probably isn't viable since she doesn't get quite as close to the cap as Ayanami and/or Kasumi. Personally, I used Kasumi and Yukikaze, but with the stupid amounts of armour on LD it took Ooi critting and/or a low armour roll to finish her off. And she was the only thing left alive at the end of the day fight (in the red too) on top of that.

1. Well, you'd also want her to help you clear out the preboss ass wall node ASAP to minimise the chances of them ending your run early.
As for the boss, I suppose that's viable, but as she's neither the flagship nor an armoured carrier, all it takes is one hit to x≤50% to disable her, which is a significant risk as well. The CA Hime is a huge pain to clear out as well, so if Ark takes her out, so much the better.
2. That's unfortunate, and yeah, it does limit your options. I've taken a look at the Friend Fleets, and the stronger ones seem to be at least half-decent, so maybe plan around that instead?
3. I guess you can keep Kiso to help clear trash, with FF in the game it should be less of a deal-breaker. I actually used ABKM here since I have Garibaldi for E-3 instead, but not sure if that's an option for you. Kasumi or Ayanami is probably a better choice for this map compared to Shigure, they simply have better stats.
It does also matter what your endgame plan is for E-3, however. Nelson/Sara/Intrepid/Prinz/Johnston/a few of the Pastas have been quite helpful for me so far, but you may need to plan your TCI locks more carefully if you don't have the bonus ships.

Garibaldi has a higher bonus on E-3 than E-2, based on what I recall of the last dataset pushed out. If you're desperate, there's always the option of power levelling Paizuri to Kai, modernising her, and using her for E-3 instead of Garibaldi. I was planning to do this if I ended up choking that hard on E2P2 LD, but thankfully it didn't come down to that. But either way, locking ABKM to E-2 is probably safe. You really want bonus ships for E-3, the armour is even more ridiculous on both pre-LD as well as LD comps. A non-bonus ship, even with capped TCI, probably isn't going to produce results nearly as consistently.
Your E-3 ships look solid, and I don't think missing Saratoga will doom your run. AVs with oneshot set-up in main fleet are highly useful too. Lastly, Sammy isn't worth since her bonus here is nowhere nearly as high as it was in E-5 last event. (Her base stats are just too low) Johnston is still more or less there since she has decent stats.

I have both rockets, 2 Raidens and both Reppu Kai but after that there's a big drop off in what I have to work with. I have a Saiun in each base since I heard it's a 1.3 modifier. My bases are Saiun+2Reppu+Raiden, Saiun+2Rocket+Raiden, Saiun+SpitfireV+Hayate+HayabusaIIIA. Needless to say that last base is the issue and I'm pretty sure I don't have anything better to work with. If I'm calculating it all right I think I'm barely shy if I use a 1.1x modifier for 2 rockets so I'm bringing Akashi out and see if I can spam upgrade something like a Shiden 21.

Don't matter which base the interceptors are in for the bonus, as far as I know. For the Saiun, a x1.3 bonus is nice, but you need to also calculate if on balance a fourth fighter is going to net you more FP than the x0.3 additional FP you get from the Saiun. If so, dump the Saiun for a fighter. But from the sounds of it, you really don't.
One other possibility is temporarily taking any good fighters off your CVs for E-3 for LBAS defence duty and moving them back afterwards. Again, do the calculations before committing.
If it still doesn't work out, I don't think the bonus makes or breaks your LD run, but it does help. Worst case, wait for FF and pray.
