Extra is pretty much the closest the series gets to "waifu bait shit" though, outside of Grand Order. Sadly if you want more like Fate/Zero, the series has strayed further away from that due to GOshit's massive popularity and trying to appeal to its audience, and all the non-Fate works have practically been abandoned in recent years.
Still, I would recommend the Kara no Kyoukai films to you, for a Nasu work that also has a great sense of aesthetics while taking itself seriously.

It's canon, of course. It's a fan disc in the same way that Kagetsu Tohya is Tsukihime's. Way less main story focus than a proper VN, it's mostly to see the characters you like in goofy/fun scenes. Nasu wrote the main story and the more serious scenes, but other people wrote the more SoL based ones.
If you enjoy that kind of thing, check out the currently airing Emiya Gohan anime, a lot of the things there are just re-done FHA scenes.

It's not making fun of anyone, it's simply what would happen if Illya didn't intervene. Shirou fights and gives his life for Sakura to get a happy ending, but in the end she doesn't because he's not there with her. It just gives more value to Illya's sacrifice than anything.
Also, there are Sakura haters who think the normal end is somehow more "fitting" for HF, as it's a way for Sakura to pay for her sins or some bullshit, even though it completely undermines Shirou, Rin, and Rider's entire end goal in HF.

Originally, Nasu intended for the ends of HF to both have Shirou die, with Ilya and Saber surviving in one end, and Rin surviving in the other if you got enough Rin points. This will be long, I'll make some Nasu Apologism onward. I'm probably one of the few people here who disagree about the turn Nasu took, I feel he matured as a writer by making secondary (or just chunk it in Extella) all the senseless "the danger of the external" or the "unknown" vs weak human beings which seemed to prey more juvenile writing. He's decayed on the protagonist because of fucking bland self-insert MC he likes to crap out now (this is my major problem with him) and hired some people who executed his concepts badly, but I'll take the Beasts over the TYPEs or any cosmic horror, here's why: there's nothing scarier than people.

All this Sci-fi cosmic horror fad is ok and scary if you're a teen, once you become a real adult with real-world problems you have no time to be scared of the danger of an invasion from Mars or the heart of the Universe, you're more worried that your president/prime minister/dictator doesn't declare a war, that you're not victim of traffic dealers gunfire, or other bad shit. Even nature gets weird and fucked up because of men's actions and the global warming.

Humans aren't weak, impotent, but actually strong, they made up and wrote about gods, demons, legends, heroes. It's what's causing the planet and many species to die, it's what we know for sure is a sentient and intelligent lifeform. But it's not just strong in a good way, but in a bad way too. I think FGO part 1 was meant to make us love men's history and foundation and why we must defend it, and in part 2 we see the consequences of the very cruel system humanity made to arbitrary decided which people are acceptable and which were inconvenient and "pruned." A calamity that is brought by the system way to function, destroying what should protect but placing us in the coundrum of "there's no other way" which shows a negative light in the optimistic view. Shame FGO does not have a dynamic MC who can have a moral debate on this.

As for the Beasts. I think they are great for ultimate enemy of humanity over Sefar or something of an outsider like ORT. Because we're responsible for them.

You're always the good guy. in a way, that's a lot more juvenile than facing the results of your species and order fuck ups.

Nasu matured his cosmology and themes, but I'll argue Fate was always ultimately about humanity's wrongdoings by themselves. This hasn't changed. Angra Mainyu was the result of a scapegoat wish for a scapegoat. Knowing this, and how Extra was originally moved by humans' wishes, not aliens, how in CCC BB wasn't the main reason why humanity was in danger but actually because humanity itself voted for its own extinction, it also makes sense that the one who fucked up the planet is a single human guy and not a bunch of vampires, making it so it was vampires sponsored by a moon vampire a while ago who did this would remove the responsibility of humanity's hand on their current tragedy. It's more satisfying guilty one is human.

That's my opinion. This doesn't mean there's no place for the Sefar or ORT, there is, but I don't feel like the danger they pose is impactful, because is just some external threat unrelated to us than the mother we butchered and locked up because she wasn't useful anymore.

And then there's the format in which the story is told, with its constantly rotating writers and pseudo-VN style. And THEN there's the way it's more grounded in fantasy than urban fantasy, and the focus on Servants over the multitude of factions in the Nasuverse, which were huge parts of the appeal for a lot of old fans.

Basically there are good ideas in FGO, I've never denied that, but they're utterly butchered by a garbage game that tries to appeal to a mainstream audience.
I also don't know why you see big aliens like Sefar and ORT as Nasu's "primary antagonists" before this? His most famous works always focused on weaker humans as the "final boss" that represented a more personal/intimate threat to the protagonist, often weaker than other beings in the same story (Roa/SHIKI/Kohaku, Lio Shirazumi, Kotomine Kirei). Even Notes ends with the protagonist dying instead of facing off against Type-Saturn in a climactic battle, he only killed a Type before the start of the story.

I have absolutely no problem with the Servant focus, Servants are part of the Human Order and the best humanity offers (and also the worst because of the anti heroes among them), but you're right about bland self insert which is sneaking in too much and brings down the outline. I wish it'll be reworked like this personally:
- It's fine with one Master, but give them depth and make them a real character (though the manga adaptations kind of does give Guda more of a personality). Flesh out more the staff (which things like the Stage version and manga and even Lost Room kind of did). The idea of a small group of survivor fighting for the world is solid, Lostbelt is also changing this to make it focus more and all Chaldea, so it's not like it's discarded (and also on the world around Chaldea, which singularities like Camelot and Babylonia also focused)
- The main ally has to be alive, like Nero or Drake or Jekyll (who is going to replace Mordred as main ally in London manga adaptation plans) or Bedi or Gil, those are solid ideas of meeting a Servant before they become a Servant to put emphasis on their journey of why was chosen by the Human Order. If written properly, it humanizes and adds more on world building (which from the examples, I think Bedi was the best, without counting Roman's or Mashu's cases). I have no problem with Servants, but is a nice idea to keep this about the living aided by those who died. They got it in Lostbelt too, at least with Paxsy, Gertra was irrelevant.

I wrote that because a lot complained about the whole "humanity is strong" angle and yearning for cosmic horror as if cosmic horror was inherently "deep and mature". I didn't find Notes deep and mature, it was ok for a work of a younger Nasu, but that's it. When you get older, you get to know humanity itself is a mess and needs no help to be terrifying against fellow humans or in the consequences of their actions. One example that comes to my mind when I criticize "external enemy is oh so mature and better" is how it ruined the Salem chapter. The story was darker when the paranoia and evil of humans was the creep factor (with the spooky hangings) than any forced Lovecraftian element that removes that and made it all anticlimactic after the story progressed and we ended up fighting a semi naked loli with 'scary tentacles'.

Abigail Williams should have been the embodiment of one of the darkest moments of humanity's low and our penchant to twist what could have been an innocent 12 years old as a way to play out our grudges, greed and to just eliminate what's different in a systematically cruel way, and how it consumed people with paranoia of their own doing. It's effectively scary because no supernatural forced made them do that, humanity's cruel and fucked up like that. By injecting the Lovecraft shit you remove the agency and the scare factor of humanity's capability of evil for forced tentacle pale loli in panties. The image of a fully dressed Abigail surrounded by hanging ropes is far more unsettling than her last ascension.

Eh, I think my biggest disagreement is that you seem to be totally fine with the secondary bait Servant focus, while Nasu's best and most interesting characters have always consistently been fully original rather than depictions of what he reads about on wikipedia (with the exception of Saber, maybe). Please understand that a lot of us here saw Servants as just another of the many cool elements in the Nasuverse, but they were never the primary focus of anyone's favorite TM story.
It's sad that the first TM work that decided to fully feature Servants as 99% of the cast also happened to be a garbage game, in a garbage medium, with mostly mediocre storytelling, inconsistent art, in a very different setting, and that gained a massive following by doubling down on all the worst things about TM. I know you've admitted you're full-on FGO apologist, but hopefully you get why it isn't the kind of story most of us here "signed up" for. And the way it's likely contributing to the delay of better TM products (while also absorbing lore elements that could've been better executed in other mediums) is throwing salt on an open wound.
