Alice is the closest to what happened the jinyou, except she became youkai due to magical training. Did she do it willingly, or was it an inevitable process? Perhaps it's the intent that counts, in which case a difference is made between a person that becomes youkai as a side effect and one that pursues that aim?
Can you even actually call Alice and Byakuren youkai?

As for the reasons why becoming a youkai in this way is not acceptable... maybe because it was conducted in a shady as shit way and they thought they were actually in danger?

The reason is that it's stated that there's a strict balance between youkai and humans that maintains Gensokyo. Also the transformation to youkai happens after death so the jinyous are just being cut off their illegal second life.

Well, even though it was obviously her helping the youkai, some of it was obvious due to her also being one. The humans were like this towards all youkai, mainly because youkai also were attacking humans.

I thought it was fine. He thought he was just as safe being a youkai, but he neglected to see the fact that him being a human villager turning into a youkai was the offense, not just "being a youkai".

The fact remains that current works basically don't acknowledge any events that occurred in PC-98 outside of a few minute nudges, and his worldbuilding only got started in EoSD. There wasn't even a Gensokyo until PCB, and even around that time things were still incredibly shaky. You can go "it's canon until I'm forced to admit it isn't" all you want, but by sectioning away a part of the series written before any of the current guts were ever established and never doing anything with it again, it effectively doesn't exist.

Even Akyu, lashing out against youkai and other "evil things" in Byakuren's profile page in SoPM (as well as Byakuren herself) interpreted what happened to her in terms of fear and disagreement though. Of course humans feared her because of her association with youkai, and this because as you said youkai were for the most part dangerous to humans. But it doesn't change the fact that no one considered her viewpoint.
Whether she really became a youkai or not is actually irrelevant as she would have been punished even if she had remained a completely normal human.

There's no problem with this part, and it was stated clearly, but it still doesn't explain why Reimu jumps from one extremity to the other where one moment she'll be tolerant of and friendly to regular youkai, and the next she'll be talking as if she has gone remove kebab on them, like during her exchange with Byakuren in UFO.

Where did you get that there's another method? Also it doesn't matter because as I said it's not the method but rather the sheer fact that a human is becoming a youkai regardless of how it happened.
