I haven't been able to figure out how to split the three line subs into two shorter subs without breaking the flow of the text.

Apart from that I think the timings are almost complete (at least no one is complaining).
Someone else is supplying me with a translation into Spanish to also be sync'd.

My main concern now is formatting the text so we don't have white subtitles over the white Japanese hardsubs and making it look pretty.

In legend I there are empty subtitles (viewed in Subtitle Edit)
In legend D and Z there are some very short display times.
The last three lines in Z are very short and fast.
Also for formatting you should move away from .srt files. (Advanced) Sub Station Alpha will let you do just about anything. Although player support is not as good.
Also maybe you can make the lines a bit longer. like 50 chars. Nowadays nobody is going to watch 720p material on an SD tv and if they do it's there loss. The internet told me proper subs should have about 80 pixels margins on both sides and 43 (same as font size for 720p) and bottom margin.
The 80 pixel margin would leave you with 1120 pixel of width and lets say the average character is 20 pixels wide (about the width of an 'a' you could have 56 characters on one line. That would solve the multi line problem.

I went into this project knowing absolutely nothing about subtitle file creation.
I chose .srt because it seemed the most common online.

The blank subtitles were there to give me a visual of where the different segments start and end.

I can't see any settings to adjust font, scale or position. I guess that's probably because of the srt limitations.

Does not seem to support ASS.

SubRip (srt) has no styling to speak of.
ASS has al the styling you want and is often used in the Anime sub scene. The options for a style in subtitle edit are attached. I would just put the conflicting text on the top. And make the text a little bit smaller than default SubRip in VLC.

Try installing Subtitle Edit (free) it's kind of good.

Also some feedback:
I would sync the subtitles in the Legend "I" intro sequence to the Japanese hard subs.
Outro subs are fine.
Legend "D" also the sync to the Japanese subs. In the outro she starts speaking and then a fraction of a second later the subs appear.
Also in that outro what the heck are they going on about 15 years ago?
Legend "Z" the sync with the Japanese subs again. IN the intro AND the outro this time.

And please no fancy colors in the subs. Just the positioning. And Helvetica is a good font or some other sans-serif.

Some editors have a videoplayer (SE for example) build in so you can see your syncing immediately.
That works pretty well. SE can also use VLC for playback (in window) and has audio waveform display.

In legend "Z" hte first few fast "BUY" it would be better to align them left using a ASS style so the added text actually works and it's readable.

This is the most help anyone has provided so far.
I found a way to use ASS in SW. Since the program has a great translation mode (that the Spanish speaker is using) I might give the other program a go but try to suffer through to the end of the project in SW.

I tried to sync it to the spoken dialogue instead of the written text.
It seems SW likes to round off decimal places without asking.

I was only joking when I added all those "buy" subs. Someone was saying I should emphasise that people should buy more merch to support them since they probably downloaded everything for free.

As for the "D" outro apparently it's a Neon Genesis reference as she was born the year "Dead and Rebirth" came out.
In a later concert the band covers one of it's theme songs.

Well let's say I know about a 1000 Japanese words/phrases that I recognise. It's not enough to actually follow anything. Especially not with background noise and stuff, but that might be just me.
The subtitles should be proper English in my opinion. Even if they call it something else, you should find a proper word for it. Sometimes transcribing it a bit to fit the way the other language constructs sentences.
When translating you also can't literally translate most proverbs and such, but you need to find the proper equivalent in the language you're translating to. I had to translate a lot of ancient latin texts a couple of years ago in school and if you did it literally it sounded really dumb. Those Romans loved weird phase constructions. So to make it more readable and grammatically correct you had to often use a thesaurus.
But again that is just my opinion, if you like the sometimes weird translations then well... Cool. It's a pity I can't translate.

That's the thing that hopefully they've come to realise now. When you sing live and have a live band playing, sure there's always the risk of it going slightly wrong and not hitting all the right notes but relaying on playback is a crutch and if that goes wrong you can't do much, most of the time a live version of a song comes out sounding much better than the studio version.

I personally never use the size limit, because it's a bit wonky and produces undesired outcomes (for example it might just cut off your file, making it shorter). It's much better to just let it run once, and if the resulting file is too large, you recalculate the bitrate.

Of course the bitrate of the source file also plays a role. If it only comes with 1,000 Kb/s, setting the program to 5,000 and then reducing it to 2,500 won't half the filesize because it already only ran with about 1,000.
Generally speaking, a high bitrate lower resolution video will look better than a low bitrate high resolution video, because starving the bitrate means your video will be full of artifacts and look block-y. It's why I don't make 720p webms from 720p youtube videos: the source is already bitrate starved and the webm would just look like shit. Bluray sources don't have that particular problem, but you you still need to maintain a high enough bitrate for your desired resolution. The maximum bitrate is determined by the length of the clip and the maximum filesize. The maximum resolution is then determined by the maximum bitrate (and the quality of the source).
Also keep in mind that for reaction image webms lower resolutions are preferable, because opening a huge webm will completely destroy the layout of the thread and take people out of the conversation, disorienting them.
Anyway, back to the program. I generally use "high quality" and "2-pass", because I never had and issue and encoding time is not that important. Set the number of threads to the number of your CPU cores, if you don't want to do anything else while it encodes, or to the number of cores minus one if you want to use the computer.

To find the exact start and end point, I open the file in MPC and use frame steps to get a very pecise time stamp. You can get the time by pressing ctrl g. You will want to use the millisecond precise timings to make sure there are no undesired frames before or after your webm.

It's implied when you go HQ mode. I think having one slow option and one fast option for encoding is better than 4 total options.

It has to index the file to be able to be used with Avisynth, which does the heavy lifting when it comes to filtering.
I suppose the alternate route would have been chaining video filters on the ffmpeg commandline, but I think this works out better in the end.

It takes a lot of time and doesn't seem necessary, at least it doesn't seem like it is needed for anything except possibly subtitles and cropping (never tried that). It makes editing longer films unfeasible, because it takes so incredibly long. Even shorter anime episodes take a noticeable amount of time to get indexed.

Finally, I just tried to make a random webm with subtitles and only got an error message.
