Remember, Aya's first official appearance is in BAiJR, where she is depicted to have wings. So even if ZUN never imagined Aya with wings, her having them is just a trivial thing.

Foolishly trivial, actually. If I recall correctly, ZUN is extremely specific with what he wants. Aya's ever inconsistent wings is probably on the "I'll leave it to your imagination" side.
