The reason why this happened is because language is fluid and everchanging, especially during early developmental stages in regards to complexity. You see, Japanese has had not one, not two, but three different eras in which it borrowed writing and terminology from medieval Chinese. This, on top of already developing independent kanji and creating their own kana system, lead to the current clusterfuck of written material. English is equally fucking stupid with how bastardized our spelling is and that all of our speech can be very hit or miss depending on how the spelling plays out, but we at least have the benefit of having words that are contextually independent but complex as a drawback.

At least for 上手い, it is practically always written in kana unless some guy is being pretentious about it. I want to reiterate that learning to speak and listen to Japanese is a lot easier than reading it, purely because everything is extremely context-based and most natives do not have the linguistic capacity or patience to form that sort of complexity verbally, unless they're using honorific speech or philosophizing. Even then, it's mostly limited to simple greetings and slapping extra tidbits or using different verbs in place of the usual ones, not so much stacking clauses or nesting phrases into each other. English is the same, we purposely dumb down our speech with other people to get to the point in conversations. Just look at phrases like "ALOE LOVE" or "fuck so and so" or even abbreviations like "mfw" or the fact that we use images, like various screencaps of an actor to state our current mindset so as to reduce our dependence on describing our current mood and to capture the feeling.
