Genji's in control of the staff timetables and shifts, and he knows Sayo is both Shannon and Kanon, so he just never has them be on shift on the same day. The only exception is on 1986's conference, which is obviously because Sayo was planning on killing them all anyway, so they just needed to think both of them existed until they're all securely in place on the island in the storm.
