Personally, I've recently found I get better shading easier by starting from the shade tone and adding the lighter ones to where there's light.
That way you don't have mentally work two directions, from midtones to shades and highlights, only up in increasing amounts of light.
Specifically the method I use is:
>colour the flats in with mid-tones to see how everything looks with no shading
>copy each colour layer and shift to the shade tones
>erase the lit areas in those new layers.
