Well, she's confirmed by ZUN as being on the small side, so she would get drunk more quickly than, say, Reimu.
That said, she does drink a lot like most 2hus do, and unlike Youmu she doesn't seem to have a reputation as a bad drunk. That, and she was able to have a 10 spell card duel with Cirno after a night of drinking, so she has to be pretty damn good at handling her liquor, considering her size.

Most of her magic seems it comes from magically crafted items (the broom, the hakker, various bombs) instead from her body so I guess that's the reason.

In FW it looks she even used a plain torchlight for her lazers.

While Fantasy Kaleidoscope did rewrite the plot of EoSD a bit, the original story is acknowledged as the publicly known version, with Marisa's tale being the "real" version.
Marisa's reaction to Flandre doesn't contradict anything because this is the first time they've met, and it's in a drastically different situation to her later appearances - here Marisa is trying to help out a scared girl who's in trouble, while in the PMiSS article Flandre is just someone bored and dangerous; heck, maybe Marisa tries to avoid her because she got too clingy. Plus the SDM residents are already established in the video as having changed and become more laid-back as they integrated into Gensokyo.
As for the first three bosses being treated as jokes... Rumia flies into trees all day. Marisa takes Cirno so unseriously that she fights her with a "Master Spark" that's just a flashlight. Meiling's story mode in Hisoutensoku was about her falling asleep and fighting an evil catfish. Their joke status is canon.

Honestly the weirdest thing was when Sanae showed up at the end of the PCB plot.
