Imperishable Night is a good starting point if you want to get used to the games themselves.
Storywise, you should start with either Embodiment of Scarlet Devil, or Story of Eastern Wonderland, if you can find it and a PC-98 emulator. Highly Responsive to Prayers is the first game, but it's completely different than all of the other games.
