Relatively easy. She's a little cocky, a little naive, wouldn't be too hard to lure her somewhere and/or knock her out. Her miracles are strong, but she can't use them if she's tied up and/or separated from her gear. Probably. Get some bondage mittens or a bunch of tape, some kind of finger restraints, don't let her use her hands.
The catch is her goddesses. You'd have two of Gensokyo's strongest on the hunt for you, and there's really no countermeasure a normal human can get against that. So easy to kidnap and hold short-term, but long-term you'd probably be dead.
