There are even smaller fairies (ones that can fit in your hand), but at least the characters in EoSD and PCB are physically teenagers. Some characters in the later games, such as Eirin appear quite a bit older, but ZUN hasn't said anything about them.

Fan art has always been mixed. Just look at 4+ year old touhou fan art such as from inaba box.

ZUN's height chart suggests that at least the top row look somewhat like 17+ year old.

However, backing up a bit...generally speaking, they're about as tall as girls in their early teens. A
suitable breakdown would be something like:
Tall: Sakuya, Meiling, Yukari
Fairly Tall: Reimu, Yuyuko, Alice, Letty, Ran
Fairly Short: Marisa, Youmu, Patchouli, Lunasa, Merlin
Short: Remilia, Lyrica, Chen, Cirno, Rumia, Flandre
Basically, if we consider the top level as the height of a human in her late teens or older and the bottom
level as the height of a human in her early teens, that puts them in a fairly short class (though none of that
level are human). If their sizes appear to be different on the game screen than given above, it's because of
some mystic force like perspective, so pay it no mind. :-)

Those are just the first Windows games.

You can see the height of newer characters in the endings and the sprites.
However, since I believe that both the ending and sprites of PoFV where not made by ZUN, they may be a bit inaccurate. (still they are the only sprites that are scaled correctly (unlike Yukari who is about 4 meters high in PCB))
