That is because Gensokyo has the benefit of having a massive Youkai population compared to the Humans. With a population that big they can heavily influence the Village's growth. It's a paradise and refuge for the Youkai of Japan and elsewhere.
Compared to several billion Humans, Youkai are a drop in the bucket, even before Gensokyo's formation. I don't think they could've done anything to stop the progress of an entire world of Humans. What are Pagan Gods in the west supposed to do when their faith dries up from Christian proselytizing? It was gengover when they started to industrialize and light the night. Even in Japan, these Gods don't move around, they stick to their mountains and shrines. As more people move to cities and other population centers the well of faith dries up with it. Any miracles they could've produced are only seen by a few, and it becomes less and less impressive as their power wanes. Best case scenario is that they turn their shrine into a tourist spot, but then you're not gaining much faith since you've become a glorified gift shop instead of a place of worship. Even if they did come out publicly and use the internet to spread their existence, for every hundred thousand that believes it, there's a million more that refutes it as a hoax. Like if this gap autist beheaded every world leader at once, the vast majority of people would rather believe it's was perpetrated by some country or a psyop over thinking it was some eldritch eyeball monster of boundaries that did it.

Unfortunately for Yukari, "Never letting anything slip from her grasp" is another hag's job description. With so many things working against her, her paranoia is going to catch up to her and make her slip.
In any case, what exactly is our "best case scenario" for Anon? Not getting irreversibly mind-broken, dying, or any friends and family related to him dying would be for starters. But his relationships with just about everyone else is ruined or stuck in awkward limbo. If he's a free man can Hana and Marisa really face him after all they did to rub salt in the wound? Yukari and Reimu being out of his hair for good is another thing for him to want. Would he want to remarry or start a new family? Any place is better than there or back at the shrine. Moriya might want him, either for Sanae or Kanako claiming him. Byakuren was determined to make him into a paragon saint for the temple, but that might as well be a Myouren exclusive HSE with how they've crossed that line. Closest replacement for his family is Ran and Chen who truly care for him no strings attached, but they're stuck with Yukari unless by some twist of fate they free themselves of being her familiars, or Yukari gives up on Anon and lets them have him.
The worst of it is with Ran and Chen. They don't really have the best outlook no matter how you cut it, so long as they're with Yukari anyway. If things continue they'll be stuck with the stress, regret, and grief for all of it; and if Anon gets free then punishments are in order because of the obvious failure in their jobs and conspiracy.

Yeah, you're right, her master can't compare. Yukari is too old and slow in her ways, and she tries way too hard to fit in. I mean her evening dress and silly mob cap makes her look like a grandma. In comparison, Ran is quite young and active. Ran's fashion sense also shows that you don't need a dozen bows and ribbons to look good.
