間 has 4 joyo readings that you need to remember. Not just 2. Unfortunately some of the most common kanji have a lot of readings because... well, they're common and they appear in a lot of different words. The answer is, you have to learn the words individually for now - and eventually you'll get a feel for it. But there are no hard set rules prohibiting the mixing of kun- and on-readings within a single word. So you can never be quite sure. But you develop an ear for what sounds right. And sometimes you see a word written on paper for the first time that you already heard a bunch and go: "Oh yeah, okay. I know what this is." without having to look it up.

In general if kanji that only have 1 kun- and 1 on-yomi appear in a compound words consisting of 2 kanji (most words fall into this category) it will be the on-yomi from each.

確かめる(たし・かめる)訓|(カク)音
定める (さだ・める)訓|(テイ)音
確定 (かくてい) not (たしさだ)

When it comes to kanji, the deeper you go, the answer to the question "does this exist or sometimes happen?" to any possible variation or rule exception you can possibly think of, will always be a resounding: "Yes."
