Collateral damage is a fact of life, and no war is won without loses. This is how the immune system normally works, it is not perfect but it is normal and not a malfunction.
An immune system can malfunction in two ways: (1) when it does not get activated when it is supposed to get activated (as in immunosuppresion) or (2) when it gets activated when it is not supposed to (as in autoimmune and hypersensitivity disorders)
Outside of these two categories the immune system of most people is not malfunctioning.

The bacteria that causes acne is anaerobic, so it would die if it were even exposed to oxygen. What you do to the surface of your skin is irrelevant.
