Mangas with furigana are nice for studying Japanese. But since almost exclusively shounen/shoujo manga have them, most of what I could find of it so far was boring Naruto/OnePiece/Bleach style crap.
So, let's share the actually somewhat interesting stuff we've found!

I haven't read much of any of these yet, but they seem interesting enough for me.

Toradora - the manga seems to have full furigana, the light novel only on like 1/3 of the kanji, from what I've seen.

Also, I think Aria, Death Note and Evangelion all have furigana. If somebody has any of those, a download would be nice.
