You're kidding yourself. There's a reason most dialogues do not have any rape consequences, and it's because it's just not very fun to write realistically. It's not very fun to do to your waifu, either. The rape itself, and how she'd act after, would need a massive amount of work. It's easy to just set a flag that never gets cleared that makes the girl always remember you as a rapist, the problem is programming and writing out every rape scenario and making the girl experience trauma from it. You'd need her to run away from you, or try to kill you, or collapse on the spot crying, other characters reacting to that, that sort of thing. It's already a pretty daunting task to write a normal love route, enough so that people mostly don't bother with a sex friend/slut one. Understand? This is why even when a girl gets TSP raped she freaks out for 5 minutes and pretty much forgets about it.

Do you really want to see girls telling you how much they hate you and wish you were dead? You know there's not gonna be much more to this, porn game mechanics allow you to woo your victim and make her a lover but this would have to be disabled and replaced with like, attempts on your life. Or hers. Or spreading knowledge about you, making you a hated individual that only a handful of rejects would tolerate. This wouldn't be fixed by just getting rid of a hate mark, it would have to stay forever.
Besides, there is a consequence already. Just turn the warning talismans on, and truthfully tell Reimu you won't try to act any better.
