Perhaps similar "sanctuaries" like Gensokyo exist all over the world, for every old culture and religion, and these wonderlands act as a sort of reservation for the gods and folklore of old.
And each has a shrine and linage of "protectors" who have been tasked with keeping the peace in these "reservations" and ensuring their continued existence by the Monotheistic God. These protectors are then granted immense powers in order to help keep everything in line.

Just something to think about. The thought of all the various "Gensokyos" from different cultures is quite interesting.

Kakure Kirishitans would be perfect for Touhou.
They are uniquely Japanese, full of Japanese customs, and slowly dying out as the survivors move to mainstream Christianities.

It would work so well.
