This flickering is rather peculiar as it still seems to capture part of the game. Being new to this myself also, I can't offer much tech support. My recordings have always been in 60fps, purely because it looks nicer, and I've never had this issue. The "Indistinguishable" preset has been good enough for me. The best advice I can give is to just test different settings on short bursts of gameplay, and compare whichever works best for your requirements.
