S1: Nazrin because her stage theme is wonderful and her fight is the most interesting out of the stage one bosses in my opinion.
S2: Cirno since I'm a sucker for cute fairies.
S3: Keine I suppose, although I don't really have an opinion on the Stage 3 bosses.
S4: Lunasa Prismriver, she rocks a violin and blonde bob cuts are ZUN's gift Touhou.
S5: Hard decision, I like a lot of Stage 5 bosses, but Youmu is probably my favorite out of them all. She's down-to-earth, a gardener and trains hard with a sword instead of using a lot of inborn power or magic.
S6: Toyosatomimi no Miko; I love her earmuffs, her color scheme, her outfit, her stage and boss theme, her story is great, she's a cool reference to ancient Japanese history, she has pretty spell cards, her articles in SoPM were interesting. I could go on.

Guse Kannon may be my favorite, but twelve levels looks really great in-game as well.
