Allow me to elaborate. Kaluza-Klein is a procedure where certain spatial directions are compactified into circles of radii smaller than theoretically probable, to make theories with extra dimensions such as string theory fit with reality. Since Yukari probably didn't make the boundary (2+1)D due to complications that can arise with (3+1)D topology, it's likely that she made the boundary 3D spatially and treated the outside world and Gensokyo as spatially 4D spaces, and this means that she needs to compactify one of these dimensions to get the 3D reality that we see everyday.
