Touhou's canon, in general, is pretty loose. The PC-98 games did happen, (in PCB, Alice remembers meeting Reimu in MS) but in general, ZUN decided to move on. For the most part, he's done with the PC-98 characters. If an old character DOES make a return in a later game, it has to make sense. (Like Yuuka during the Flower incident).

It's not that he doesn't LIKE the characters, he just thinks it's odd to put older characters in the newer games, unless he can come up with a good reason WHY they should be there.
That's why, not counting the "in-betweens", we haven't seen Sakuya since PoFV. (If an incident doesn't bother Remilia or the SDM, Sakuya isn't going to get involved.)
That's why Mima wasn't in TD (Why would she get herself involved with the taoists? They're just glorified humans that hate youkai, as much as Mima is an evil spirit that hates humans. Complete opposites in their world views).

Still, if you've got a favorite character, you're going to want to see them in another game. It's always disappointing when that character is left out, but you suck it up and move on. There's always next time.

Until then, we'll just keep feeling it in our bones, even when our bones get broken.

I miss the bakebake, too. You know, those little ghosts in the PC-98 games. They were cute.
