Well, we don't know how much he is integrated in the Throne, he said he's the hardware and the Hadou Gods are mere software, we don't know how much it's true but if, big IF, he not lying, then he's really beyond anything in it. No one was aware of him, not even Snake, not even Marie.
He might have some special privileges as the admin of the Throne, some people are thinking he just brought back all the Gods through the Throne's memory but what if he merely brought them back from nonexistence or took them before/after theirs demises and stocked the Gods for what he's planning to do?

Those are just my theories of course.

When this pic was released, I was thinking that woman was traveling through each Heavens to gather all the Gods.
