My guess is that the school (forget about Sachiko, she's not the evil one, as proved in 2U. Something else in the school is) specifically chose to allow Naho's actions and memory to remain. Something like, the school removes everyone from existence so no one notices it exists, but at the same time, it needs people to get into it. One person or two disappearing wouldn't raise too much attention, but considering how many died in Heavenly Host, I guess it wouldn't take long before someone with strong spiritual powers that could "damage" the school to notice.
Actually, Kibiki and Naho were a menace, which is probably the reason the darkening was so strong with her. It was actively targeting her.
Obviously, it's all wild guesses, and we won't know anything for sure until Blood Drive.
