So there would still be PHYSICAL differences between a non-god and a god.
Therefore, some form of "transcendence", as Alice had to go through a(n unexplained) process to "transcend" humanity into a Youkai.

Well, the Hourai Elixir limits that; her body CAN'T be changed in any fashion at all. She has become one instant dragged to infinity -- that's what Kaguya's power IS. Anything that "changes" her is rectified immediately.

Which, if Godhood would include a physical shift of any sort, means that they can't become gods.

Nope.
You reform EVERYWHERE. Any damage will be PASSIVELY regenerated, no energy required.
Hell, they reform from NOTHING. Even if they were to be utterly annihilated, DBZ-Cell-style, their soul/lifeforce would reform their body.
That's how Gensokyo immortals work.
