She's lived for who-knows-how-long. She's probably seen it all at this point. There's no way to hide it from her, so why bother trying? You can apologize for your sexual nature, but at the same time you are a biological entity and are thus victim to your own subconscious. Unless you get Koishi to excise your lust, naughty thoughts aren't going to go away, though you can attempt to restrain them as a matter of basic courtesy.

I don't think it'd bother her overmuch, honestly, given how she took home invasion in stride, even going so far as to offer Reimu tea in a misguided but gallant attempt at politely talking down a tsunami. It is her job to herd the vengeful spirits of Old Hell, and no matter what you think I doubt it's worse than they.

I imagine that it'd be really, really embarrassing for a good long while, but you'd eventually get used to it. She can't help but read minds, you can't help but be a sexual creature, and you learn to accommodate one another. If you can't, the relationship was doomed from the start.
