Alright, my bet is
Toujirou is using Miyao to find Takano, this is his primary objective for some reason.
Seshat is trying to prevent whathever Takano wants to do, as she's hunting the people that call the numbers thing "wisdom" and going against God as implied by the 16th fragment.
The Three Kings want to use Miyao because he's their program, so they're simply procceding with the original plan, the "murder_program.exe" was something however that Toujirou himself implemented working as subordinate/double-agent for them.
Takano is Miyao's mother and has a method to make use of the murder_program for her own means, hilariously she's on god's side or plans to use him for her own reasons.

"Evil Miyao" was implanted by either Jestress as a means of giving Miyao a choice or Seshat as an attempt to stop whathever Takano is trying to do.

Overall I believe Jestress to be a red herring.
