Clothes represent your pride, your worth. They are, in a way, your mask that make you human.
When you are forcefully removed of your clothes, you become bare and open for the person who has absolute power over you or from something you fear.

Ryukishi really loves to get people naked.

Let's see, you got Satoko getting naked and running away from fear as she loses all pride and respect just so she can be safe from the person she feels the safest.
You got Rika who is stripped naked each time in the worst way possible and executed.
You got Mion who gets forcefully naked, or with the bare minimum of clothe iirc.
You got Miyo who was sometimes striped of her clothes to clean the bathroom with her tongue.

Just take Keiichi's speech about clothes making us human and add in a person forcing you to get naked and you see why Ryukishi loves getting his characters naked.
The fun part about this is that he doesn't get them naked for sexual acts, he just does it because it destroys a character.

Rose Guns Days and Higanbana both have these too.
