There ARE multiple dragons, generally speaking, but there's also a big dick dragon, this is USUALLY the dragon being referred to, and I went through too many raw sources to confirm it. The only thing I'll acknowledge is that ZUN hasn't said one way or another if he ever meant there to be one dragon, it just seems like he's heavily implying it. Talk with Rinnosuke in some chapters shifts between seeming to be about dragons in general or just one, and indeed the PMiSS article is ambiguously worded. Elsewise? That said there are ways to differentiate plurals explicitly in Japanese but none have been used. For my part, since I'm not Japanese and don't have a grasp on the nuances of the language, I will take the common interpretation of native Japanese fans to be probably the truth of the matter, until ZUN says otherwise.
