Giving here my thoughts while writing the Ran chapter:

was Anon choosing to overcome his trauma, although not to erase. It's pretty much there still, but for the first time in his life he faced it and, even though Ran was ready to stop when he froze, he kept going. It also served to remember him what actual sex is about: sharing a special moment with a significant other and respecting each other's boundaries; and nope, Ran's not pregnant, she wasn't on her estrus

since he got in the HSE, it was the dominant force in his life, always out of his hand to have or not, and it rapidly deteriorated his mind. With Ran there were explicitly consent on both parties; they did it outside the fake shrine, symbolic to "outside Yukari's and Reimu's grasp", and was special.

Anon was, naturally, relieved and at peace, since it was the first time in almost two decades he made love with someone he loves and had a saying on it -- that's why he asked to go again at the end
that's my reasoning for it.
