Is there any good motion tracking system that just measures between two different connected pieces? I need a mechanical arm that I can move and it needs to know where it is in realtime. I'm not sure if anything that requires to be too close to the joint would work and I'd prefer it to be wired so I don't have to recharge anything wireless.

Other than prebuilt rotary encoders, you can built your own using opaque disc with hole (eg: Gray code disc).

Or you can use encoder from broken mouse, and count the light on/off to get the degrees.

you mean ball joint sensor? yes.
it's called a joy stick and it will work in two dimensions and allow 4D, 5D, whatever articulation and sensing you require if you chain them enough.
