What's a good deep dish pizza in Chicago?
The chains are too mainstream.

I ate at 6 different places while there and couldn't tell much of a difference honestly. They were all delicious.

This. Chicago has their handful of stupid foods like pizza, hot dogs and Italian beef sandwiches. Stay away from all of that if you want to eat well, because they have good restaurants, too. Find those and go to them instead.

In seriousness though, I fear the quality of the chain restaurants may vary between individual restaurants due to the chefs and staff.

This one. Make sure to ask for the thin crust.

Pizza Hut is a legit pizza choice, as is Sarpino's if you have one.

Otherwise avoid the chains and eat local.

Do people realize how special Pizza Hut's Thin N Crispy pizza is? Lots of places have thin crust, and St Louis has a lot of restaurants with that nasty cracker-like crust. But only Pizza hut gets it right.
