Good question! It appears to be derived from the considerably old word "counter", which was the table a moneylender would perform business on. While the etymology isn't very clear (at least, to an amateur like myself), it would seem that the word "counter" or "countertop" became used as a classification of table or surface top. For example, there's a dining table, a coffee table, and your "counter", or business table. Kitchens, particularly those containing surfaces for dining, would have a surface for "business" (e.g. knifework), which would be referred to as a counter.
