I want to make some beef and cheese burritos. Was going to wrap the refried beans, shredded cheese, and diced tomatoes up in the tortilla and then bake. My question is should I put sour cream and salsa in the burrito to bake or add it as a topping later?

No way. Just bean and cheese. I used to make 20 beef, chicken, and bean burritos for the freezer, wrapped in foil, to be taken out into the field for work. Sour cream is a mistake. If you have to do it, just get some of the little plastic condiment containers and put it in there.
