I think his server linux OS was put inside somekinda virtualization during the 5min. There they likely saw everything he did for the last months and could see raw bytesniffed internet data, maybe even who knows what, and picked all his stuff.

I don't get why people do all these convoluted solutions to keep their coins. Hosting companies and servers? Why not just generate a wallet on an offline computer, put the seed in some tiny sealed container and hide it somewhere good and then overwrite/destroy the hard drive? When you get a trezor there's a checklist
