Discounted cash flow analysis would be the standard method.
Basically, look at current earnings, expected growth, health of the company's financials, etc.
All this gets more difficult if a company is earlier in its lifecycle and, for example, has no profit at all currently. You have to look at the rate their sales are growing and try to estimate what their profit margin will be in the future -- and predict when they will start turning a profit.

It's much easier to just compare companies in an industry by the way, then try to determine the overall fair value of a stock.
